ZOMG Gnuplot! Thank heavens I'm not the only one still using it. Seems like everyone is using spreadsheets for this now and just can't handle it when I send them ugly-but-scripted graph output.
My physics teacher used gnuplot, and he taught us how to use it then required it for plotting homework solutions it really doesn't look so bad and in many situations I think it looks so much better than excel generated graphs.
I just got 'Gnuplot in Action' (http://amzn.com/1933988398), and it's been fantastic so far. I do plan to check out matplotlib one of these days though.
R (http://www.r-project.org/) draws really nice graphs - in case you want something scripted that is better looking than Gnuplot, and less hideous than Excel.
I still use gnuplot, and it frustrates me enormously. But I still know it far better than any other scriptable graphing option, and it's free, so I suffer it.

I used gnuplot for the charts in my recent paper originally, but we switched to Excel for the latest version.
EDIT: my advisor likes it better, and it actually makes really pretty graphs.

hehe. Graphs look an awful lot nicer when you use the pdf terminal with it. Gotta love that anti-aliasing.
