This may or may not be related but recently, there has been a huge uptick in Github Spam comments on random repos where users are being tagged. Perhaps those older users that you tagged didn't realize this was something they were part of a while ago and just flagged as Spam. It is probably Github taking things more seriously than usual (hopefully).

I don't know what the process is but ask Github directly and see if they can review manually ?
